This book explores the role of fractional calculus and associated partial differential equations in modeling multiscale phenomena and overlapping macroscopic & microscopic scales, offering an innovative and powerful tool for modeling complex systems. While integer order PDEs have a long-standing history, the novel setting of fractional PDEs opens up new possibilities for the simulation of multi-physics phenomena. The book examines a range of releavant examples that showcase the seamless transition from wave propagation to diffusion or from local to non-local dynamics in both continuum and discrete systems. These systems have been argued as being particularly relevant in contexts such as nonlinear optics, lattice nonlinear dynamical systems, and dispersive nonlinear wave phenomena, where the exploration of the potential fractionality has emerged as a highly active topic for current studies.

Introduction The goal of this book is to introduce XML to a bioinformatics audience. It does so by introducing the fundamentals of XML, Document Type De?nitions (DTDs), XML Namespaces, XML Schema, and XML parsing, and illustrating these concepts with speci?c bioinformatics case studies. The book does not assume any previous knowledge of XML and is geared toward those who want a solid introduction to fundamental XML concepts. The book is divided into nine chapters: Chapter 1: Introduction to XML for Bioinformatics. This chapter provides an introduction to XML and describes the use of XML in biological data exchange. A bird’s-eye view of our ?rst case study, the Distributed Annotation System (DAS), is provided and we examine a sample DAS XML document. The chapter concludes with a discussion of the pros and cons of using XML in bioinformatic applications. Chapter 2: Fundamentals of XML and BSML. This chapter introduces the fundamental concepts of XML and the Bioinformatic Sequence Markup Language (BSML). We explore the origins of XML, de?ne basic rules for XML document structure, and introduce XML Na- spaces. We also explore several sample BSML documents and visualize these documents in the TM Rescentris Genomic Workspace Viewer.

A shift in culture Only a decade ago, the ?rst thing a molecular biologist would have had to learn when he or she started the lab work was how to handle pipettes, extract DNA, useenzymesandcloneagene. Now,the?rstthing thatheorsheshould learn is how to handle databases and to extract all the information that is already known about the gene that he or she wants to study. In all likelihood, he or she will ?nd that the gene has already been sequenced from several organisms, that it was recovered in a variety of EST projects, that expression data are available from microarray and SAGE studies, that it was included in linkage studies, that proteomics data are rapidly accumulating, that lists of interacting proteins are being compiled, that domain structure data are available and that it is part of a network of genetic interactions which is intensively modelled. He or she will discover that all this information resides in many di?erent databases with di?erent data formats and with di?erent levels of analyses and linking. Starting to work on this gene will make sense only, if all this information is put together in a project-speci?c manner and set into the context of what is known about related genes and processes. At this point he or she may decide to walk up to the bioinformatics group in house and ask for help with arranging the data in a useful manner.

This book is a revised version of the PhD dissertation written by the author to receive her PhD from the Department of Electronics, Information and Bioengineering at Politecnico di Milano, Italy. The work deals with one of the central objectives of the European Research Council project “Data-Driven Genomic Computing”, i.e., building an integrated repository for genomic data. It reflects the research adventure that starts from modeling biological data, goes through the challenges of integrating complex data and their describing metadata and finally builds tools for searching the data empowered by a semantic layer. The results of this thesis are part of a broad vision: the availability of conceptual models, related databases, and search systems for both humans and viruses genomics will provide important opportunities for research, especially if virus data will be connected to its host, the human being, who is the provider of genomic and phenotype information.
